From that article:
“It’s clear that the brain is the cause of most of the immune and gut issues in children with autism,” he said. “You cannot explain all of this the other way around where the gut can cause all of these issues and what we see in the brain.”
The red emphasis is mine. That's just one more short-sighted, dogmatic, pontificating, and just plain stupid medical claim with no basis in fact. Unenlightened neurologists and GI specialists make that same claim about the ability of gluten to cause neurological damage in the brain and the central nervous system. Forrest Gump was right on target when he said that "Stupid is as stupid does".

It is suspected that some of the hardest material known to science can be found in the skulls of GI specialists who insist that diet has nothing to do with the treatment of microscopic colitis.

It seems severe IBDs are on the rise in kids too...

There is one mention of diet...
Researchers, including those at Nationwide Children’s Hospital, are working to better understand the factors that make some patients sicker, said Dr. Sandra Kim, the medical director of the hospital’s inflammatory bowel disease center.

Genetics, immune responses and bacteria found in the guts of newly diagnosed patients might offer explanations, she said. Work also is underway to figure out the optimal treatments for those prone to more-severe disease.

Kim said she has grappled with what might cause the increase in cases and in hospitalizations and wonders if an increase in infections with Clostridium difficile could be contributing. That is a possibility that the authors of the new study also mention.

Kim said she also is interested in the influence of diet on the bacterial composition in the gut. Frequent and early use of antibiotics also could play a role, Kim said. And experts say there also could be something else in the world around us.

“I’m convinced there’s some environmental trigger out there,” said Debbie Shub, the director of the central Ohio chapter of the Crohn’s & Colitis Foundation of America. “We get more and more calls every week from distraught parents and children who are newly diagnosed.”

It seems autism may start in mom's gut -- new studies show moms with auto-antibodies that attack the fetal brain are a verifyable cause of up to 23% of cases of autism!!

More reason why my childbearing days are OVER!

That's what I've suspected all along, except that in order for the mom to be predisposed, she probably also needs to be vitamin D deficient, or at least vitamin D insufficient. And vitamin B-12 and folic acid levels may play a part also, since we're talking about neurological issues here.
